What's the purpose of the glycerine?

If the index of refraction is similar between glycerin and your light pipes more light might find it's way into the light pipes. Not sure you can get a glycerin tight seal around a square SMD part.

You probably can't find a 3mm part because there are 4 chips of silicon in each light. The chemicals are very different. For instance arsenic is probably used only for the red led.

i think 3mm is really to small to package IC into the led , you can ask APA106 WS2813 LED manufacturer if they can produce it

I found two smaller surface mount individually addressable RGB LEDs, which may be suitable for you:

3.5mm x 3.5mm SK6812 SMD 3535: https://www.adafruit.com/product/2686
